You mean other than he raped her and she became pregnant as a result of it and he continued to abuse her for years and years and years and years, and now she’s got this kid that she can see…
I think that is because she has learned to shield her hatred against those who have used her and abused her. Since she was 13 and maybe even before that she had to train herself to be what men wanted her to be. Had to know their fantasies and desires in order to survive and have a small amount of power in her own life. So her being kind to the Commadore and being able to be around him is an extension of her showgirl persona. She is whoever he wants her to be until he served her purpose. And when he is weakened, not the powerful man who terrorized her anymore, she strikes back and she strikes back hard knowing that he can’t use his power against her anymore.
It is a common thread with most of the people on the show. They pretend and they put up illusions of who they are to the outside world to protect themselves and gain power. Gillian is one of the more skilled characters at this.
I know it’s still a sore subject for some (read: all) of us…but does anyone ever get the impression from Nuck that his choice of Eli over Jimmy wasn’t so much that he believed Eli’s story (to me, he didn’t) or even that he liked/loved Eli more than his son.

I think this was hinted at since last season since Nights and Ballygran really. Nucky didn’t have to give his brother a platform to speak (and already knew that it would be a mistake to do so) but he did it anyway because he knew it was important to Eli, even though he teased him about it mercilessly beforehand. And then he came in and solved the problem that Eli created. Nucky has always cleaned up Eli’s messes. Part of his disappointment with Jimmy is that before the war he never had to clean up Jimmy’s messes. Jimmy was the golden boy who could do no wrong in Nucky’s eyes and Eli sensed it and hated Jimmy for it.
There has always been this undercurrent between the three men about just that. Eli, since the third episode, has always espoused his belief that Nucky loved Jimmy more than him. That Nucky would let Jimmy get away with anything and it fed his jealousy of Jimmy. I also think that it was heavily implied that Nucky has always been tasked with taking care of Eli. Ethan’s talk with Eli where he mistakes sons and tells the truth of what he believes about both, that Nucky is the stronger and Eli cannot take care of himself, is probably something that he instilled in Nucky and probably something their mother instilled in him too. Eli, in many ways, was his first responsibility and his first burden. So, I think, in a lot of ways Nucky was choosing a responsibility that was much older than his responsibility to Jimmy.
And I also think his distance to Jimmy in that he won’t call himself Jimmy’s father is because of his beliefs about blood. That Jimmy, no matter how much he loved him, belonged to Commadore and so he had to have a certain distance from him. Jimmy, when he talked about Nucky telling him he had a duty to visit his father (something that has to be important because Nucky doesn’t attach duty to much) when he was younger said it all. Nucky has a duty to protect Eli despite the fact that Eli hates him because Eli is his family and trumped his paternal love for Jimmy. IMHO
